I've seen people have this issue in large numbers all of a sudden maybe the last few days. It haven't noticed it on my character yet.
 
I think I know what the issue is, it could be one of two things.
  1. The game might have an issue where Skull Chests don't show up sometimes.
  2. The Skull Chest that you got may have had just gold in it and nothing else.
That's just what I think, though.
 
I think your second point may be whats happening because the individual parts of his loot don't add up to his loot share. His loot is 410 plus whatever the eye and ruby are worth so maybe like 450 total, but his share was 940. I'm guessing the skull chest had 490 gold to make up the difference.

That's it. Sailing loot skull chests can sometimes be chests contain (gold only).

How sad...
