I think huge ships should be saved for special events.
I remember the The Queen Anne's Revenge was very exciting to board and sink and it felt new because it was a special event.

The QAR is tiny though

Besides, I don't see how a Brig flagship is much different than a Frigate or Galleon Flagship, and it would add some more content into the game.
