I believe it's safe to say a lot of players leave these quests to collect dust in their journals because they're too tedious or time consuming to complete. Let's visit the Pirate Doll upgrade for a second...
These Upgrade quests can be made irrelevant just by getting famed/legendary weapons, which outclass the upgrades by a considerable margin. So, why bother? Sure, newer pirates may benefit from the quests, but higher level pirates who see zero benefits from the quests should be allowed to drop them. Then, in case some minds change later on, you can pick the quest back up at the primary NPC it comes from (Tia Dalma, Will Turner, etc.)
